Snake Eyes returned to America, where he took up residence in the High Sierra mountains, and was eventually recruited for the G. Joe Team by Hawk and Stalker. On the way, their helicopter collides with another in mid air, forcing the Joes to bail out.

When Scarlett is trapped in the burning helicopter, Snake Eyes stays behind to save her, but a window explodes in his face, scarring him and damaging his vocal cords. Despite his injuries, Snake Eyes convinces Hawk to let him continue on with the mission.

Strawhacker, who was once engaged to Snake Eyes' sister, never learns the identity of the "scarred, masked soldier" who saved his life.

After discovering it was Zartan who killed his uncle, Storm Shadow leaves Cobra and becomes Snake Eyes' ally, ultimately becoming a member of the G. Joe's toughest missions, and the bond between them would be both strengthened and tested. However, Stalker was wounded and Snake-Eyes pulled rank to order the remaining Joes to evacuate with their wounded commander whilst Snake-Eyes provided covering fire.

This series attempts to clear up a few loose ends from the original series, most specifically that BillyStorm Shadow and the Baroness were left under the influence of Cobra as a result of the Brain Wave Scanner.

Snake-Eyes is on this mission to save Storm Shadow, and at the end of this series, it is revealed that Storm Shadow is returning to his ways as a ninja, and will deal with Snake-Eyes when he is ready.

It is also revealed that Timber has passed away during this time period, but Snake-Eyes has a new wolf pup to look after in his place. It was stated that Snake-Eyes and Scarlett left the military and became engaged during their period of retirement. But, on the day of the wedding, Snake-Eyes disappeared due to him according to Scarlett being unable to accept the fact that marriage would mean settling down and living a normal life. This would later be further explored during Master and Apprentice.

And that is a good thing, believe me. Shana O'Hara was sitting at the back of the Cobra truck alone and in a dilemma. She really didn't know what was going on with her, why was she jealous? If she thought about it hard enough it made perfect sense; she was in love with Snake Eyes, and to have seen the relationship between Jinx and him made her jealous.

More than jealous, saying that she was jealous was like saying that Snake Eyes was not a ninja. The thing was, knowing what in their relationship made her jealous. Maybe it was because she had seen his face before when she hadn't, or was it that maybe she had heard his voice too. Could it possibly be because of the way that he taught of her or the look he had in his eyes whenever he talked to her?

Or maybe it was the way that he set after her when Storm Shadow took her, and the way that he reached for her when he was about to fall in the waterfall. But above all the jealousy was anger, anger at what Jinx had said and what it may imply. It was the "flavor of the month" part that truly angered her; it made her think of what she truly was to him, and how many other girls there were.

That was not acceptable, sure she loved him but she couldn't let her feelings get in the way, not now that Cobra was after them or after for that matter. She knew it may be cowardly but it was probably for the best; besides if she knew Snake Eyes that she did as soon as he knew that she loved him he would probably leave her to save both; him and her the awkwardness of the citation.
